If a skeleton is defeated from a region and removed to the storage container can it be regained by the skeleton race by further conquering 2 occupied territories? It would make sense to me that once a skeleton is removed from the board by being defeated it should not be able to be re-obtained.

Yes it can be regained. When you lose a token to a defeat it goes back in the box and skeletons can keep gaining new units as long as there are any remaining the box.
